I don't think so. Gord may have introduced it as such at some point in time (ie: "here's a song about a nuclear submarine" or something like that) but I think he was just messing around, as he often does with song meanings. I think it was clearly about the fact that the city of New Orleans is literally sinking a little bit each year. (Very similar to "Venice is sinking" by Spirit of the West)

If it IS about a submarine, I'm losing some respect for Gord's writing (it's not really a big deal for a submarine to sink, is it??).
